Paper Abstract:      Classification of proteins is one of the main goals in structural and functional genomics. Detection of protein families provides insights into their structure, activity and metabolic role. Gene Ontology (GO) provides a structured, controlled vocabulary for describing genes and gene products’ roles in organisms. In this paper, we present a novel approach that uses the information contained in GO itself to achieve protein family classification by means of similarity measures defined over GO and clustering methods. We show that our approach is able to separate protein families obtained by homology, expression levels and classifications according to other ontologies. Best results are provided when kernel cmeans clustering is used.
